if you are using Thunderbird, this extension will come in handy for ya
https://addons.mozilla.org/thunderbird/956/  (remove duplicate messages)

every now and then, something would happen with my e-mail provider, that
Thunderbird downloaded messages again, so this extension was quite 
useful for me.
